We're looking at a trip from the United States to Peru, by buses, boats, or trains. Flying is not an option. The only questionable part of the whole trip seems to be getting past the Darién Gap, between the Panama Canal and the Colombia border. Better yet, we'd love to just skip Panama and Colombia, by getting a boat from Costa Rica to Ecuador. How would be do this? Experienced responders please.

Your best option is to fly from Quito or Guayquill (Equador) and then on to Panama. The flight is just about an hour an a half. Stopping in Panama is worth it just to see the canal, then you can travel to the border with Costa Rica in about 5 hours.
If you do go by boat and end up in Cartagena, don't worry Colombia is a wonderful country and really worth a visit. I flew from Equador because as you already know it is far too dangerous to attempt the Darien Gap.
Have fun
There are not any in many cases scheduled boat facilities between Ecuador or and Costa Rica and it isn't a classic freight course. the really floor course is through street to Cartegena Columbia, ferry to Panama and street to Costa Rica.
The way that most people on a budget do it is go from Panama to Cartagena Colombia http://southamericatravel.suite101.com/article.cfm... with a stop in the San Andreas islands
