When you say I'm going to 'Pazar' - you mean the open market- usually once a week there are open markets in certain areas . The sellers are in this area on Monday, and on that area on Tuesday, on the next area on Wednesday and so on.
When you say ' I'm going to 'Çarşı'- you mean you are going to go shopping - go out shopping and you usually mean you are going to an area full of shops , but not necessarily 'Pazar'.
They can sometimes be used interchangeably, but they are not the same.
