Last week I had a phone interview for what sounds like a wonderful job opportunity! I spoke with the recruiter who told me the next step would be speaking with the hiring manager. I took that to mean it would be a second phone interview with the hiring manager. But, I had that phone call today and the manager phrased it as “I’m just calling to see if you had any further questions about the position”.
She then went on to tell me that once they are finished conducting phone interviews, they will Then start extending dates for people to shadow before doing a formal in person interview. Has anyone ever heard of a hiring process like this? I have no idea what to make of the phone call I had today.

Not exactly, but many interviews, particularly for professional positions, tend to be multi-step, and it can be difficult to predict what those steps will be. Everything you mentioned, while a bit unusual, is within the realm of a reasonable process.
I'd just go along with it...
Each company develops their own process that they feel works for them.
