I work for a mechanical contractor in Massachusetts and they state that because they “ rep” a certain boiler brand they are allowed to work on the boilers natural gas train without a license. Is there any such thing as this? Can a boiler company be exempt from code because of this?

You DO NOT work for a contractor of ANY sort or you would KNOW that is a FLAT OUT LIE.
Being a rep for the company means you can SELL the product. It is 100% meaningless with regards to even LOOKING at the gas lines.
Not in Ma it is not, that is unless they changed the laws in the last dozen years or so about it. I'm certified Carlin rep, means absolutely nothing in the state of Ma except I could put it on a truck or something. In Ma, you need the pipe/gas licenses to work on the gas line. Or, you are working for someone with the license and are working under that.
