deer are brown because it makes them hard to see. prey animals are often camouflaged to protect themselves from being hunted and killed by other animals and people. if the deer were easy to see, they would all die and none of the babies would live to adulthood and the species would go extinct. all animals have something about them to ward of predators whether it be camouflage, venom, sharp claws, etc.
animals that are very brightly colored, such as poison dart frogs, are bright as a warning to anything that would want to eat them. the bold color and complete lack of camouflage is because the animal is most likely poisonous (or imitating an animal that is) so it doesn't need to be afraid of anything because nothing is going to eat it. the only exception i can think of are most male birds, which are brightly colored to attract mates, but they're able to fly so they aren't in as much danger as land-bound animals.

Since mammals have only 2 types of pigments, they can only be certain colors that those pigments can make them. They can be yellow, red, white, gray black or brown but not green or blue.
If god gives mammals colors, he/she can be creative and make them any color he/she wants. OTOH, if deer evolved to be colored like they are, they can only inherit the types of pigments their ancestors have or be lucky enough to have mutations that give them some other color. Apparently it is very rare for mammals to have mutations that can give them green or blue colors because you can count the number of green or blue mammals using the fingers of one hand.
Natural selection ensured that the deer that were the hardest to see were the ones that survived to breed. The ones that you see in the woods are the dumb ones.
