The only important difference is the lack of 3D the New 2DS XL has. I personally find myself ignoring the 3D feature on my New 3DS XL, games are certainly just as enjoyable in 2D. The other differences I don't think matter as much.
Since 3DS games are now obsolete, I'd suggest going for whichever version you'd prefer (cheaper without 3D, more expensive with 3D) depending on how many games you want to play and how important playing in 3D is to you.

1) The New 2DS includes the AC adapter for recharging -- The New 3DS XL did NOT include this (& is noted on the box in red-highlighted text) as it was planned to be an "upgrade" from the Original 2/3DS & would have this with the old system. For those who never had a 2/3DS before would have to pay an extra $10 to purchase this separately.
2) The New 3DS XL has the improved auto-stereoscopic 3D screen with a face-tracking camera so the system can automatically adjust the screen to maintain the 3D effects from greater viewing angles.
Everything else between the systems are functionally identical.
Think of a 2ds xl as your grandma and the 3ds xl as that smoking hot chick in your school. Would you like to see all sides of your grandma or the hot chick?

One singular feature, 3D get the 2D the 3D is useless

In terms of the games, they are the same other than the fact that the 2DS will not generate 3D effects.
Any game that is "New" 3DS-only or enhanced will work exactly the same way in the "New " 2DS.

-slightly heavier
-glossy finish across most of handheld, attracts fingerprints like a sponge
-slightly more expensive
2DS XL-
-No 3d Depth effect for screen
-Smaller stylus
-Speakers are on bottom portion of handheld, near your hands
-slightly lighter
-Matte finish, attracts no fingerprints
-slightly cheaper
Both have a different physical appearance.
