The thugs regenerate, but as you can imagine, it helps to take advantage of the different sides of the city and going back into buildings. Or play Story+ and all the thugs are stronger, faster, have weapons earlier in the game and more challenging rooms. Plus it lets you replay the side missions along with the story again.
