I have two gems that are the twist that connects my main character to the villain. Thing is, I can't figure out exactly what they're holding that does that. Does anyone have any good ideas of what secret the two stones should hold?

The trouble with twists is that the author has to figure them out first, not tack them on later. The set-up for a successful twist must come quite early.
This means you will probably have to revise or completely rewrite what you've already done--but don't worry about that. Lots of revision and rewriting happens before books are seen by anyone but the author.
So, what secrets can gemstones have?
A gem can be stolen, its x-ray indisputable proof of ownership no matter who's got it. People who buy very valuable jewelry get it insured--and this is part of the process, since it can prove the stone even if it's reset.
A gem can be a blood diamond, attainable only through the suffering of those forced to mine them.
A gem can be from the jewelry seized by Nazis (or others) who murdered innocents and took their valuables in government-sanctioned actions.
A gem can be the cause of a family falling apart, greed trumping blood when it comes to dividing an inheritance.
A gem can be a good fake, so good the owner doesn't realize he's got nothing.
Depending on the world in which your story is set, a gem could be magical, enabling the righteous owner to see or know things others cannot.
How any of these might apply to your characters I can't guess.
