You know Nintendo always has the polish for their graphics that also makes their graphics pop, like in Mario 3D world, and more games. But the style never looks the same when making the graphics in Blender or Maya. Does anyone actually know what Nintendo uses for their program for Nintendo to make their art look like.....well, Nintendo? I can never get the same look

Maya and 3DS Max is what Nintendo use for modelling.
You're not limited to certain styles in Maya or 3DS Max, if you can't achieve their look then it isn't because of the software being used.
As for the actual engine used, they use an in-house engine so it won't be anything you can use. Although they have started to use Unreal Engine for some games according to Shigeru Miyamoto.
