The parking tickets were issued almost a year after the vehicle was repoed. I wrote to the department that issued the tickets telling them I wasn't the owner and they say I still have to pay because too much time has passed for me to contest them. Why do I have to prove I didn't own the vehicle? I canceled the insurance and filled out the release form online with dmv. Don't they have a record of repossessions at the department?

You are asking a question that you just answered: because too much time has passed for you to contest them. Legal issues usually have time limitations. You need to understand that the one thing you can do to virtually always make bad situations much worse is to ignore them.
If the vehicle was reprocessed that says the finance company had a business come to you and take it away.
They then took it some place and after completing the paper work they some how disposed of it.
The new owner then had it in their name.
Maybe you should attend the DMV office and ask the person to check to see if the vehicle is still in your name and if it is then by their logic its still yours. If that is so and if someone has taken it then its stolen.
If it is not still in your name then take that information back to the department.
You cannot do a thing. Your chance was to contest the tickets BEFORE your contest-date expired. Too bad. Too late.
