Yes, the "rational thinker" can and does deal in subjective values. At the very least, subjective values determine which objects are to be subjected to a rational analysis. A pure rationalist would never get started: do they look at the apple, as your example suggests, or the pear; or the Middle East crisis, or craters on the far side of Jupiter? Individually, there is also Locke's argument that reason is the servant of the passions. Why would we ever use it, unless we subjectively wanted to? Subjective judgements are also amenable to reason, and it would be a very old-fashioned view of the mind which ruled them out of the equation altogether. If a scientist cannot explain subjective values, it does not invalidate them; they are real, and make huge impacts upon the world every day. although science explains some things very well, it does not explain very much.
