I gave 30 days notice that I was moving out, now it’s a day before I’m leaving and I received a bill for rent, but I already paid for this month. I thought it was a mistake so I took it to the office and my landlord is saying that my deposit can cover most of it but I’ll still owe a couple hundred dollars. Can someone explain why I have to pay in the first place.

When did you give 30 days notice? If you didn't give notice before September 1st, you owe the full month of October. If you did give notice before September 1st that you be out on or before midnight on September 30, and you were out, then you owe nothing for October. If you stay one day into October, the landlord can sue to evict you for an illegal holdover and for October rent.
When does your lease end? You owe rent until that date (or longer if you don't give proper notice)
How much notice does your lease require? If it required 60 days notice, you owe another month's rent.
Also, tomorrow is the 2nd day of the month, so it is very possible that you are being charged for October's rent since you had possession at the beginning of October. *unless you are in California - if that is the case, you only owe rent for the 30 day notice period.
If you are leaving on the second and you've been paying rent monthly...you just bought yourself another month.
Leaving on the 1st requires another months rent in most leases.. Normally you have to be out by the last day of the month since rent is due on the 1st.

Deposits do not cover rent. It doesn't make sense. There has to be more of what he said. I can't figure out what's going on there.
Its possible your lease required 60 days notice. Its possible the law where you live requires 60 days notice. Its possible you failed to provide the landlord with the legally required written notice. Its possible your payment for this month was never received. Its possible your landlord is shaking you down. Lots of things are possible especially when you ask a vague question.
That's a question for them. Your deposit will cover what? You owe rent until the end of your 30 days. Have you paid that? Then find out what the heck the landlord is talking about.
Because your deposit did not cover the charges. Ask for a print out of your account and you will be able to see why.
p.s. your landlord is doing you a favor by not requiring the last month's rent instead of using the deposit in lieu of rent.
If you gave notice on say August 28th and paid your rent for September and will be moved out by September 30th, tell him you don't owe any further rent.
I'm assuming you read your lease and there's no requirement in it or where you live for a longer notice period. He can request more rent, you can ask for a refund of your last year's rent. Doesn't mean either of you are going to get it.
